A história de Metal Gear Solid acontece alguns anos depois do jogo anterior, Metal Gear 2. Solid Snake foi tirado da aposentadoria a força pelo seu superior, Coronel Roy Campbell, para cumprir uma missão importante que só ele pode dar conta. Um grupo de terroristas tomou conta de uma base na ilha Shadow Moses – localizada em um arquipélago do Alasca – e tomou como refém o presidente da ArmsTech Kenneth Baker e o chefe DARPA, e ameaçam fazer um ataque nuclear se suas exigências não forem aceitas em 24 horas. A exigência dos terroristas é ter os restos do corpo do maior soldado que já houve, Big Boss, para analisar o seu DNA e criar um exército de soldados invencÃveis. Eles estão sob o comando de seis membros da FOXHOUND: Decoy Octopus, Psycho Mantis, Sniper Wolf, Vulcan Raven, Revolver Ocelot e o chefe Liquid Snake. A missão de Solid Snake é infiltrar na base, salvar os dois reféns e descobrir se os terroristas tem como lançar um ataque nuclear ou não, e ainda impedi-los se o ataque for possÃvel. Durante a missão Solid Snake vai ter muitas surpresas, sendo uma que ele vai descobrir é que tanque bÃpede Metal Gear ainda existe.
